I've had that happen a few times and literally had to reinstall WP to clear up the issue... not sure what the case is for you... bummer. It's not a deal breaker, but I'd make sure you're aggressive on the rest of your SEO to balance that out :-) There must either be something on your server that is not working to recognize the .htaccess, or you already have an operation blog that you're trying to change over?
